Clean up the cuts on the covers and their mounting points with some 1000 or 2000 grit wet sanding paper or sanding block. Then repaint the cut areas with a satin black plastic paint to finish off the project.

Definitely will consider repainting the caps, I did use sandpaper to sand the edges

@CHRIZ619 By any chance can you upload the template file? I recently got the bar from a friend and don't have the template. I really don't want to go cutting blindly.
